Research Title/Topic: Fuzzy Identification of Transcription Factor Binding Sites in DNA
Supervisor: Assoc. Prof. Justin Wang and Assoc. Prof. Wenny Rahayu
Description:
Computational identification of transcription factor binding sites (TFBSs) in DNA sequences is significant to understand gene regulation in organisms. Development of effective searching algorithms to discover these TFBSs is useful to biologists. The existing algorithms for problem solving can be roughly categorized into three types: data mining approaches, computational approaches and statistical approaches. Clustering techniques are tools in data mining approaches for TFBSs discovery. Taking the uncertainties into account, fuzzy clustering techniques assign items into a cluster with a degree of belongingness. They are good at dealing with data with uncertainties such as the binding sets in DNA sequences. This study aims to develop a framework of computational identification of TFBSs with fuzzy clustering techniques. The problems to be resolved include TFBS model representation, fuzzy clustering algorithms, robustness analysis, performance evaluation with comparative studies, and web-based system implementation.
